The Bunker puzzles in The Witness utilize colored filters to add a new layer of difficulty to familiar puzzle mechanics. The Bunker is located on the back side of the Mountain. Pass through the Jungle and head in the direction of the Mountain on the opposite side, near the water. The Witness - The Bunker Puzzle Solution Walkthrough

The first puzzle panel on the door is a simple segregation puzzle. In fact, all of the puzzles in the Bunker are segregation puzzles, but with a twist. Solve this door puzzle as you normally would. Keep in mind that there are multiple correct solutions for some puzzles.

The Bunker also doubles as a greenhouse. From the Bunker entrance, the first series of puzzles are found along the left wall, beside the red window. To solve this puzzle set, you must segregate dots from one another based on color. However, the puzzles in this set contain multiple colored dots rather than just two. These first five puzzles are somewhat simple, as they are meant to introduce you to the new multicolored layout. We’ve still provided our solutions below just in case.

Follow the wire to the next puzzle set along the adjacent wall. Same idea, just with more colors. Check our four solutions if you need guidance.

Activate the line puzzle on the right to move the teal door and gain access to the next puzzle set.

The key here is to use the colored glass as a filter for each puzzle, since you can’t derive the solution from the actual puzzle colors themselves. Stand back and look at the first puzzle panel through the yellow window pane, then create a solution based on what you see.

You cannot solve the puzzle through the glass, so you will have to memorize the pattern you want to draw when you approach the panel. Keep a paper and pen handy to help you work through the solutions.

The same idea applies to the next puzzle panel, only with a different filter. Look at the panel through the teal glass on the doorway to reveal the solution.

For the third panel over on the right, you know the drill. However, if you only look at the panel through a single lens, you’re going to have trouble coming up with the correct solution. Try to layer a couple filters to see the puzzle’s true colors. Peek at the solution below if you need help.

Follow the wire upstairs to a room with pink lighting. The pink saturates whatever colors are supposed to be on the puzzle panel on the wall, so you must find a way to shine a different light on the panel. Activate the line puzzle to the right to lower the wall and expose the puzzle to daylight. With the new colors revealed, solve the segregation puzzle accordingly.

The next puzzle panel contains a variety of colors, though it has too many for a cohesive solution. Activate the line switch once more to raise the wall back up again. With the pink light shining on the panel, the relatively simple segregation puzzle becomes clear.

Continue down the stairwell to a red room on the bottom floor. Enter the elevator, and solve the segregation puzzle. A correct solution will cause the elevator to go up to a designated floor. Inputting different puzzle patterns allows you to reach specific floors. The lighting on each floor will alter the appearance of the puzzle, revealing the next pattern.

If you are ready to activate the light beam and want to skip the different levels, input the pattern shown below to ride the elevator directly to the top floor. When you reach the top, activate the light beam using the panel switch.

You're not finished yet. If you stepped off of the elevator on the top floor, you may notice that you can't get down from there. Get back into the elevator and input the pattern below. This will take you one level lower, to the ground level of the island. Now you are outside of the Bunker and are free to roam about the island once more.
